ATLAS report verification

Verification

The reports support a bounded source-level account. No material blocker was found. Three local omissions limit route comparisons below; they do not invalidate the central account of automatic knowledge admission and later consumption.

I read every supplied member, its type and the record contract. The structural report-check says none; correction-answer inputs are empty. I independently checked the registered SRC-1 checkout: HEAD equals the reviewed boundary and Git status is clean. The tracked tree and shipped callers support the whole-system functional boundary. Implementation and doctrine/design remain the only evidence layers; no target code, test, example or provider was executed.

Runtime and shared-record support

Independent reads covered all AI files, Atlas storage/query/pruning/KB methods, ConnectorRunner, ModuleLoader, both server entry points, CLI dispatch, built-in acquisition/maintenance paths, browser chat/editor consumers and the API helper. Source anchors below are SRC-1 commit-relative paths; the cited records retain the load-bearing passages.

  • RT-CMP-llm-client: src/ai/llm-client.js and src/ai/model-registry.js support separate role resolution, unchanged parameters in inspected calls, unpinned served weights and mutable OpenAI-compatible destinations. Neither opaque provider state nor a dated model name establishes fixed deployment weights.
  • RT-OBJ-knowledge and RT-OBJ-atlas-db: src/atlas.js, src/index.js, src/ui-server.js and deployment files support package-relative Markdown, synchronous SQLite initialization, replace-by-ID payloads, progress/log tables and configuration-dependent durability. The KB guard is lexical prefix checking, not realpath isolation. File replacement and separate statement effects have no rollback in these methods.
  • RT-RTE-chat-tools, RT-BAP-chat-guidance and the workflow account: src/ai/chat.js, src/ui-server.js, src/ui/pages/chat.js and src/ui/lib/api.js support model-selected calls, fixed dispatch, sequential execution, provider-specific result continuation, five tool-enabled rounds and a final tool-free call. Executor errors reach the model; escaping failures reach the HTTP error and browser catch. Saved files survive independently of reply delivery. The truthfulness instruction is not an answer check. Display truncation is separate from provider delivery and later history projection.
  • RT-RTE-file-extraction and RT-RTE-record-import: src/ai/extract.js, src/ai/extract-pipeline.js, src/connectors/filesystem.js, src/mapper.js, src/connector-runner.js, bin/atlas.js and import handlers support schema-informed generation followed by minimum-field checks, optional enrichment, per-record continuation and hash-based replay suppression. Existing failed logs can suppress unchanged files; callback counts do not certify durable writes. Non-AI mapping and CLI seeding are distinct from model generation. The legacy sample loader exception is a limit, not evidence that these inspected gates are absent.
  • RT-RTE-knowledge-enrichment, RT-RTE-extraction-summary and RT-CLM-additive-knowledge: the complete src/ai/knowledge-engine.js and src/modules/knowledge-enricher/index.js support lexical selection, automatic action admission, first-ten-record summaries, format retry without the original input and metadata-only scheduled enrichment. The first selected file can exceed the character budget. Existing-path creation can replace content despite policy; returned applied flags can describe a contradiction no-op. Cursor advancement after returned failure and strict timestamp selection bound replay claims.
  • RT-RTE-knowledge-edit, RT-RTE-config-reload, RT-RTE-module-lifecycle and RT-BAP-native-module: src/ui-server.js, src/ui/pages/knowledge.js, src/atlas.js and src/module-loader.js support independent full-content editing, live server registry/list replacement and native import/initialization before optional start. Stop does not undo effects; timer/manual runs have no loader mutual-exclusion guard. Existing module contexts retain old references. Configuration propagation is not universal; the additional connector-reference issue is retained below.
  • RT-RTE-mcp-query, RT-ABS-rest-auth and RT-CLM-data-layer: complete entry-point reads and the checkAuth caller search support read-oriented callbacks, a smaller HTTP tool set, two HTTP transport token checks and no use of that gate on REST branches. No requiredPermission is passed and session lookup does not bind token identity. The narrow absence status is justified; external network restrictions remain unknown. State-producing connectors and internal provider/write routes prevent treating the core comment as a whole-system no-effects guarantee.

All route implementation statuses are supported as wiring, not operation. The uninspected operation statuses preserve that distinction. Claims remain attributed doctrine; the single absence remains bounded to the actual server token gate.

Memory, epistemic and reconciliation dispositions

The declarations and annotations were checked against producer-to-consumer transformations, not merely against storage methods.

MEM-OBJ-record-payloads, MEM-OBJ-extract-log and MEM-OBJ-progress-state are distinct database parts. src/atlas.js, src/ai/extract-pipeline.js, src/module-loader.js and the three built-in module drivers support their different lineage and consumers. File-watch hash and Drive modified-time markers are not document payloads; pipeline dedup can cause marker adoption without a new extraction. Scheduled metadata is not an entity reconstruction. The in-memory entities sent to enrichment need not all have survived database admission.

MEM-OBJ-messages and MEM-RTE-conversation-replay are supported by the complete browser chat read: text/error admission and later role/content projection are wired, prior tool evidence is omitted, and no durable browser store or compactor appears in that path. MEM-RTE-record-pruning is supported by the deletion method and its sole caller found by searching src/ and bin/. The startup comment does not establish startup activation. Deletion statements do not retract derived Markdown, logs, checkpoints or previously delivered text.

MEM-OBJ-contradiction-block, EPI-OBJ-contradiction and EPI-RTE-contradiction-marking match src/ai/knowledge-engine.js and the inspected conflict tests. Rendering preserves the supplied pair and requests verification; it does not adjudicate truth or demote either assertion at retrieval. The missing-file no-op is explicitly expected by the mock test. Reasons are returned rather than independently serialized into that block; this does not exclude explanations supplied within other content.

EPI-RTE-field-mapping follows the complete mapper implementation. Its concrete example and static-value countercase justify semantic indeterminacy, not universal meaning preservation. EPI-RTE-derived-results matches Atlas closure, SLA, idle and exception methods and their actual registrations. Closure is conditional on the selected documents; SLA depends on indexed timestamps, selected thresholds and capped samples; idle is a stored status/time predicate; anomalies are stored exception filtering. These licenses do not authenticate physical events or cause automatic closure/replanning.

EPI-RTE-evaluator-tools matches CLI validation, schema compilation, authored tests and setup test-ai. I read the schema/model evaluators, mock helpers and conflict/error cases without running them. Test-ai never compares its reply with the requested literal. These checks neither prove production accuracy nor gate engine admission. The separate health diagnostic is a local inventory omission below.

EPI-CLM-knowledge-enrichment matches the README claim. The epistemic ledger appropriately separates generation, check, admission, retention and use. Actual model transformations remain indeterminate; inability to prove entailment is not evidence of ampliative conjecture. Mechanical admission is not truth acceptance, and delivery alone does not establish theory consumption, learning or exercised self-improvement. The conclusions preserve those independent uncertainties without inventing absent provider behavior.

Every declared Part of: relation was examined: the three database parts, contradiction parts, conversation replay, contradiction insertion, field mapping and derived-result service part have the stated containment. Independent pruning and evaluator routes are not incorrectly treated as import/configuration identity. The reconciliation supersedes only the duplicate contradiction object, preserving both declarations and its distinct insertion route. Its identity evidence is sound. All memory integration issues have compatible dispositions; no supplied report requires the stronger durable-write, DB-lineage, startup-pruning or semantic-acceptance interpretation those issues reject. No unresolved cross-report conflict was found.

Omission searches and stopping decision

I selected omission questions from the frozen tree, package/README entry points, state writers, actual read-back consumers and evaluation dispatch: could another shipped writer change admission control, could another consumer alter memory delivery, could an evaluator warrant knowledge, and could reload change every later provider? Searches and direct reads found the legacy seed loader, health diagnostic and stale ConnectorRunner config reference below. None supplies a missing semantic knowledge approver or invalidates the supported internal chat/enrichment loop.

SRC-1, seed.js, bypasses the mapped import path and writes sample payloads directly:

for (const s of shipments) { atlas.db.prepare("INSERT OR REPLACE INTO shipments (id, data) VALUES (?, ?)").run(s.id, JSON.stringify(s)); } --- seed.js

SRC-1, src/health.js, has a separate timestamp-based diagnostic. Its result is returned by the HTTP health endpoint; it does not admit knowledge or repair acquisition:

const degraded = connectorHealth.filter(c => ['error','stale'].includes(c.health)); const overall = degraded.length ? 'degraded' : 'healthy'; --- src/health.js

SRC-1, src/connector-runner.js, retains the constructor config and later resolves directory-extraction providers from it:

this.config = config; --- src/connector-runner.js

const registry = ModelRegistry.fromConfig(this.config?.ai ?? {}); --- src/connector-runner.js

The complete reload handlers in src/ui-server.js replace the server registry and connector list but do not assign runner.config. Thus directory extraction can still resolve the old AI configuration after reload.

Further optional omission expansion stopped after these questions had dispositions. Remaining parser/service internals, schema details, UI presentation and sample realism are not reasonably likely to change the retained central conclusions at their present breadth. This is not an exhaustive evaluator, initialization or configuration-propagation inventory. No identified material challenge is left undisposed; broader deployment effectiveness, security and provider-state comparisons remain unsupported as already stated in the reports.

Limits

  • RT-RTE-record-import and MEM-OBJ-record-payloads do not separately characterize the README's legacy seed.js initialization route. SRC-1, seed.js, uses direct SQL sample writes rather than mapped minimum-field admission; shipment/carrier writes also omit their indexed status/country fields. Keep the connector/CLI gate conclusions, but withhold comparisons that treat every shipped initializer as using those gates or as populating identical payload/index views. This omission does not undermine the operational import or knowledge loops.
  • EPI-RTE-evaluator-tools and EPI-RTE-derived-results are not a complete diagnostic inventory. SRC-1, src/health.js and src/ui-server.js, implement connector timestamp/run-based health classification and an HTTP result. The diagnostic does not check source truth or gate KB admission, so the bounded warrant conclusions hold; withhold complete evaluator/monitoring comparisons and any inference that a healthy report certifies successful synchronization.
  • RT-RTE-config-reload and RT-CMP-llm-client correctly withhold universal live propagation but identify stale module references without separately identifying ConnectorRunner's retained config. SRC-1, src/ui-server.js and src/connector-runner.js, also leave the directory ai_extract provider configuration on the constructor-held reference. Keep the known server-chat registry replacement; withhold any comparison implying reload immediately reroutes every extraction producer. This is an additional instance of the already scoped propagation limit, not a contradiction of the emitted finding.
