Verification

The corrected reports support a bounded source-grounded account. The previous runtime and workflow blockers are resolved: both now distinguish the intended initialization protocol from its unsupported generated-payload transport. No publication blocker remains. The boundary still fits the shipped system; the contradiction concerns one included route, not the source identity or target class.

I read every supplied report, declaration, annotation, correction answer and reconciliation disposition, and the previous verification. Runtime and workflow supplied corrected answers; memory and epistemic answers are empty. The structural report-check is none. I judged source support, ordering, conditions, evidence strength, containment and conflicts independently of that structural result. SRC-1 HEAD matches the frozen revision and the checkout is clean. Only source text and read-only Git metadata were inspected; no target program, test, model provider or service was executed. Added inspection below supplies implementation or doctrine/design evidence, never observed operation or causal benefit.

Runtime and workflow corrections

Direct reads of SRC-1 .gitignore, .claude/skills/init/references/parallel-ingest.md, .claude/skills/ingest/references/init-mode.md and the delegation/fan-in body of .claude/skills/init/SKILL.md confirm the contradictory dependency. The frozen tracked inventory contains raw/wiki placeholders, not the generated corpus. The reference stages ignored checkpoint paths without force and creates worktrees from the resulting commit. Worker instructions require staging wiki changes but supply no ignore override. Neither a relative pathname nor a nonempty commit establishes that the required sources, manifests and new entity/graph payload crossed the boundary.

RT-RTE-parallel-ingest, the runtime forcing case and guarantee table, and the workflow account and annotation now propagate this qualification through visibility, return, fan-in, cleanup, recovery and delivery. The corrected answers describe real changes present in those members. They preserve the supported manifest order, intended one-paper delegation, parent conflict ownership, refusal of empty success branches and conditional Git transport without inventing a target repair. The earlier blockers are therefore discharged, not converted into generic uncertainty about agent compliance.

The linked-worktree guard in SRC-1 tools/research_wiki.py protects selected rebuild wrappers, not direct compilation or arbitrary writes. The parent lint sequence is likewise not a final-state certificate: SRC-1 tools/lint.py collects issues once, applies selected fixes and exits using the original red count. These support the workflow's retained distinctions between physical integration, representation checking and scientific acceptance.

Other record and evidence dispositions

  • Components, policy and authority. The runtime's three component records distinguish symbolic Python rules from external distributed-parametric services. SRC-1 runtime/policy/writers.yaml, tools/serve.py and tools/research_wiki.py support RT-CLM-writer-contract and RT-RTE-browser-write: browser PATCH supplies field/value to metadata replacement without a skill identity or scientific acceptance check. SRC-1 setup.sh activates language-specific instructions and preserves existing local settings. This supports RT-RTE-setup-skills and the two runtime behavioral-authority paths without implying host confinement, installed-model fixity or accumulated experience in static skills.
  • Knowledge and retained objects. SRC-1 .claude/skills/ingest/SKILL.md, .claude/skills/ask/SKILL.md and the compiler bodies in tools/research_wiki.py support RT-RTE-knowledge-cycle, MEM-OBJ-wiki-pages, MEM-OBJ-index and MEM-RTE-context-compilation. Source interpretation, model relevance selection, optional crystallization, audit writing and missing-context repair remain distinct. The 15-page instruction is not token-level enforcement. Compilation uses fixed section budgets and semantic-edge connectivity, then writes one replaceable brief; delivery does not establish activation or benefit.
  • Graph, gaps and recovery. SRC-1 tools/research_wiki.py and tools/serve.py support the separate semantic-edge, bibliographic-citation and gap-map objects. Browser graph projection is live and differs from the semantic file used for compiler ranking. First-occurrence dedup can discard later evidence without adjudicating it. Checkpoint readers can surface corruption while writers treat corrupt content as empty; root manifests, wiki task checkpoints and research progress have different consumers. These findings support MEM-OBJ-edges, MEM-OBJ-citations, MEM-OBJ-open-questions, MEM-OBJ-checkpoints and EPI-RTE-edge-dedup, not universal provenance or recovery guarantees.
  • Other admission and maintenance. SRC-1 .claude/skills/prefill/SKILL.md supports MEM-RTE-foundation-seeding, including skip-existing behavior and visibly marked model fallback. Ideation and pilot-evaluation source searches confirm distinct filter/pilot failure origins and later banlist guidance in MEM-RTE-negative-memory. Formal failure is not interchangeable with either origin. SRC-1 tools/lint.py, tools/reset_wiki.py and check/edit/reset/refine instructions support MEM-RTE-memory-maintenance and the epistemic check/repair records. Repairs add schema defaults or reverse links, not scientific warrant. Reset omits projected edges, root manifests and sidecars; deletion of a raw source does not automatically retract its derived claims.
  • Research and epistemic phases. Direct reading of SRC-1 .claude/skills/exp-eval/SKILL.md supports the epistemic paper/hypothesis/results objects and the separate EPI-RTE-verdict-check, EPI-RTE-verdict-disposition and EPI-RTE-verdict-integrate. The main-experiment/single-hypothesis condition, inconclusive withholding, fatal-methodology priority and auto-mode confirmation exception are retained. Agreement is not calibrated certainty; the foreground reads the reviewer verdict before forming its own. Ideation's proposed survivors and optional deep validation support EPI-CLM-validated-ideas, not accepted hypothesis truth. Research and execution source searches preserve manual collection, inconsistent iteration wording and the sanity run before the displayed deployment gate in RT-RTE-research-verdict. Its separate theory-condition assessments remain source-level capacities or requests, not an observed episode, learning benefit or exercised self-improvement.
  • Review transport. SRC-1 mcp-servers/llm-review/server.py supports RT-RTE-review-call: retry/fallback, caller-selectable model, volatile thread messages, failed-reply rollback and a separate provider-native search request. The adapter returns advice rather than admitting wiki verdicts. Neither a second model nor search availability authenticates the scientific conclusion.
  • Hiera. SRC-1 tools/hiera/contract.py, tools/hiera/cli.py, tools/hiera/evaluator.py, tools/hiera/ledger.py, tools/hiera/scheduler.py and tools/hiera/experience.py, with remote-adapter/worker and tuner searches, support RT-RTE-hiera-search and its memory and epistemic parts. Contract approval is local digest state, not authenticated human identity. Candidate snapshots, budget reservations, finite-score receipts, replayed best scores/bouts and attempt-bound reconciliation have narrower enforceable consequences. Loop re-evaluates selected candidates; tune materializes config children. Experience counts are derived in memory and only their timestamp-bearing revision is exposed by the inspected reporting callers. The ledger, not that digest, drives scheduling. These support MEM-RTE-ledger-replay, EPI-RTE-hiera-summary, EPI-RTE-hiera-select and their distinct objects. Report-only finalization is not formal confirmation or OS confinement. Scientific evaluator validity, content-directed theory criticism and improvement do not follow from numeric ranking.

Every declared record and its source anchor/evidence layer was assessed in these groups. No evidenced-absence record is declared. The epistemic ledger correctly separates implementation from prompt-only checking/disposition, retention from acceptance, and recorded-status derivation from source-truth warrant. No unsupported observed or causal status was found.

All explicit Part of: relations have supported containment: context compilation within the knowledge cycle; verdict functions and their certainty claim within research evaluation; replay, reporting and selection within Hiera. The cross-kind certainty claim is explained as doctrine within the route. No supersession is declared or needed: broader page/maintenance/ledger accounts and narrower objects/functions have different referents. The reconciliation identity dispositions preserve those distinctions rather than replacing one analyst's fields with another's.

Reconciled disagreements

Both conflict paragraphs retain the affected records, both positions, evidence and prevented conclusion. Neither requires a reconciliation blocker.

The compiler disagreement is resolved in meaning by direct inspection of SRC-1 tools/research_wiki.py: general has zero experiment/stale allocations, while other purposes include them. Runtime inventories the compiler's capabilities across purposes and expressly mentions budgets and omissions; it does not assert that every general rebuild contains every listed section. The memory qualification is correct and must remain available. I dismiss the objection as a publication defect, without granting the stronger general-brief inference.

The memory parallel-ingest annotation is less explicit than the corrected runtime/workflow account, but describes task framing and committed artifacts, expressly leaves actual host isolation uninspected, and cites the current runtime route for the protocol. Its claim that merged file content persists is conditional on content actually being merged; it does not assert that every new ignored file entered a commit. Read with that cited route, it does not establish the payload guarantee rejected above. I therefore dismiss the proposed contradiction as requiring another correction. The source-level transport limit remains below; this disposition does not rehabilitate unconditional inheritance, output transport or delivered-wiki claims. This is not a dispute that the frozen sources cannot settle.

Other integration dispositions are supported: CI retention is now qualified in both runtime and memory; experience reporting differs from scheduling; freshness/withdrawal is scoped; compressed failure reasons preserve less than full criticism; and diagnosis/repair differs from final acceptance. Reconciliation's statement that no correction answers were supplied describes its own input set, not an argument against the answers supplied to this verifier.

Consequential omission search and stopping decision

Questions were selected from the frozen top-level tree, alternate shipped callers and producer/consumer dependencies, not just quotation anchors:

  1. Does initialization actually transport its required state? Traced ignore rules, tracked payload inventory, parent staging, worktree creation, worker restrictions and parent fan-in. The corrected members now retain the negative dependency finding and conditional transport; no unresolved material challenge remains on that route.
  2. Does unattended intake retain new wiki content and consume prior memory? Read SRC-1 .github/workflows/daily-arxiv.yml writeback and tools/daily_arxiv.py profile construction. CI attempts unforced staging. Selected page previews and the log tail feed later recommendation context separately from context-brief compilation. The compatible recommender is inform-only. These support RT-RTE-daily-intake and its memory annotation, with repository-retention limits rather than a claim of no persistence.
  3. Can alternate writers bypass scientific checks, and do retained outcomes actually affect later work? Browser/direct metadata paths and Hiera ledger-to-scheduler consumers provide positive witnesses. The reports preserve both bypasses and actual code-level outcome selection without upgrading them into scientific acceptance or learning benefit.
  4. Could other shipped evaluation/publication paths invalidate the partial acceptance account? Searches of SRC-1 .claude/skills/novelty/SKILL.md, .claude/skills/paper-plan/SKILL.md, .claude/skills/paper-draft/SKILL.md, .claude/skills/review/SKILL.md, .claude/skills/refine/SKILL.md and .claude/skills/shared-references/citation-verification.md identify further novelty review, authorized score persistence and citation checks. They do not contradict the reports, which explicitly withhold a system-complete negative or exhaustive evaluator inventory. They are not treated as absent because the detailed route inventory is partial.

Optional expansion stopped because these selected challenges have supported dispositions and none remains without one. Additional source-conversion, rendering, translation and provider detail is not reasonably likely to change the conclusions at their current breadth. Extraction fidelity, full publication checks, translation equivalence and deployed host behavior remain outside those conclusions; the search does not establish their absence. No correction to the frozen boundary or new source is needed.

Limits

  • RT-RTE-parallel-ingest, the workflow account, MEM-OBJ-checkpoints and the parallel-ingest memory annotation support intended task framing and conditional committed-artifact recovery, not established delivery of generated input/output payloads. SRC-1 .gitignore and .claude/skills/init/references/parallel-ingest.md leave the required sources/manifests/new wiki files outside the demonstrated staging path. Withhold comparisons that credit automatic source inheritance, complete Git fan-in or delivered initialized-wiki persistence without supplied tracking/staging or transfer conditions. The corrected account remains valid as an intended protocol with a known source dependency failure, not an observed failed run or proof that no tracked artifact can survive.
  • RT-RTE-daily-intake and its memory annotation establish attempted CI writeback, not retention of every newly generated paper/graph/raw payload. SRC-1 .github/workflows/daily-arxiv.yml uses unforced staging against .gitignore; tracked index/log changes may persist without the referenced new pages. Withhold unconditional cross-run repository-persistence comparisons for those new payloads. The wired invocation, local write capacity and possibility of committing tracked changes remain supported; no CI trace or actual payload-loss observation is supplied.
